    Highly unlikely.
This would set up the biggest Monarch v Parliament dispute since Charles1. It would raise all kinds of constitutional questions, including massive debates about the legitimacy of a monarchy in a 21st century secular democracy.
The Queen has spent most of her life successfully being as studiously neutral and constitutionally uncontroversial as possible. She was even prepared to destroy her own sister's happiness by scuppering her marriage to the love of her life in order to avoid a dispute with parliament. It's highly unlikely she'd want to open this massive can of worms by openly defying the will of Parliament now.

There are two former Attorney Generals and several barristers amongst the 'rebel' MP cohort.
I suspect that they'll have considered the legal and constitutional implications of the Bill pretty thoroughly.

Looking at that article again, it's shot through with opinions and maybes.
'"The predominant academic view" says that the Queen should refuse assent if Johnson asks her. Really? So where are all the UK constitutional experts (as opposed to Aussie ones) queuing up to assert this opinion? I haven't heard any. Given all the recent furore it's unlikely that no one here would have thought of this if it was likely.
The example of an incoming government asking the Queen to refute legislation passed just before a GE by an outgoing administration is a very long way from the current situation so it's doubtful that precedent would apply.
As for Johnson having the confidence of the House, he has a majority of minus 27 or thereabouts. It's common knowledge that a GE is going to happen in the Autumn because he simply can't govern from the current situation. It would be a massive step to refuse the clear will of parliament in any circumstances, but to do that on the advice of a lame duck PM would be doubly controversial.

The recurring theme of Johnson’s Brexit strategy, at each corner to date, has been to shout about how he’ll take it to the brink and then miraculously pull back at the last moment. You look at the marathon filibuster attempt, denying royal ascent etc.

I feel like breaking the law to prevent an extension would only adhere to this pattern. He’s already started privately assuring cabinet ministers of this according to The Times.

Boris has never broke the law as far as am aware and am pretty certain he will not now despite cheap speculation from lying politicians from other parties and character assassination by the BBC especially on newsnight.

The No Deal bill has been given Royal Ascent and is now law and Parliament is all but closed Till October 14th

Correction, As the speaker has made a statement of retirement and has accepted two emergency motions the house will sit much later tonight

Parliament is closed? Lets face it, we don't notice any difference when its open. Get more sense out of Churchill the nodding dog.

Bit pointless don't think many would either give them the time of day or believe a word they said

I also think that this attitude is part of the problem. I don’t necessarily blame you for having it, but there are, believe it or not, some MPs who are doing a sterling and genuine job to try to improve the lives of those around them, who aren’t liars, cheats or crooks.

Yes of course there is a tier of vested, self-interested politicians, and there always has been. I’m not sure the way to fix it though is to switch off entirely from those who govern us.

This is something to watch for. The WAB being brought back with the customs border being drawn down the Irish Sea. You aren’t getting DUP support for it, but they’ve somewhat pissed their majority away anyway.

I don’t see second referendum inclined voters/MPs being happy with it - but this is probably the most you’re going to get as to a material change from the EU. At some point, something like this will be signed if we are going to leave the EU - might as well make it now, rather than in no deal induced panic and chaos.

By no means am I even slightly interested in how next the government will try and avoid what the people voted for in favour of their own interests but watching TV this morning showing the scenes in parliament last night only confirms my opinion Could you really imagine something like that happening in board rooms up and down the country
    Playground antics spring to mind

This sounds a sensible arrangement subject to the details, The deal would allow the rest of the UK to leave and Northern Ireland to partly leave while preserving its main trade economy, It also allows for further work on a full UK agreement in the future, It is probably the best we are going to get.
